Execute DoxyFilt.pl with appropriate arguments (Windows).

These arguments are for the DoxyFilt documentation tree. You should provide a file like this for your project, using the flags appropriate to your project.

You will also need to identify the location of the actual DoxyFilt.pl script. For the DoxyFilt documentation this isn't necessary, as it is already local.
